Will the Nexus 7 update if it has been rooted?

Depends on which update and if you have a custom recovery?
To update from 4.3 JSS15J to 4.4 KRT16R then yes you'll need to restore the stock recovery but if your just using KitKat 4.4 from KRT16R to KRT16S then it should update fine but you will need to re-root after the update.

I have 4.3 and JSS15R.. I have no custom rom

It updated to JJ15R while rooted

I updated by sideload and had to restore root, but the custom recovery was retained. To simply root is restored by reinstalling the super user app and the custom recovery is flashing TWRP or CWM. Regardless, restoring either is an easy process.

I'm not sure about side loading. I'm a little leery about doing that.. Since I don't have custom rom, do you think it will update?

From what I have seen on Google+ the roll out of the OTA is gathering steam, so I think you should see it by the end of November or before.

Just use NRT to flash the stock recovery, you should be able to update now. You'll need to reroot though...
